I'm guessing it's a carry-over from previous settings. I remember
middle-button CnP under X with different window managers (I'm not
really big on the whole Desktop Environment, I spend all my time at a
CLI anyway), so it's not just a Gnome thing.
There is also an emulation mode, where you click left+right at the
same time, which is supposed to send the same stroke as the middle
button. May or may not be enabled and/or working on your particular
distribution running your particular desktop environment....
